Rang De Basanti (2006): In one scene Daljit (Aamir Khan) and his friends are leaving a theatre after a performance of Munnabhai MBBS; they pass a poster of the movie and sing "Dekh Le".
Golmaal (2006): On TV a sequence from Vaastav is shown.
Yatra (2007): In 2005 Sanjay did an advertising spot for Elegant iron bars which is to be seen in this movie.
The Namesake (2007): Sanjay is to be seen on two different ad posters at the Kolkata station.
Sunday (2008): At a videotheque, a movie poster of Lage Raho Munnabhai is to be seen.
Welcome To Sajjanpur (2008): A short scene from Saajan is shown on TV, and for a short moment Sanjay is to be seen besides Madhuri Dixit.
C Kkompany (2008): At a cinema, one of the movie posters presents Shootout At Lokhandwala.
One Two Three (2008): Sanjay is named together with some other actors when someone tries to explain what a "bhai son" is.
Superman from Malegaon (2008): In Faiza Ahmad Khan's film you learn that in Malegaon it's much more expensive to get a haircut à la Sanjay Dutt (with long hair) than an SRK haircut.
Luck By Chance (2009): During the credits, a large-sized ad transparency for Lage Raho Munnabhai is unrolled.
Angel (2011): "Special Thanks to Sanjay Dutt" in the opening credits.
Tere Naal Love Ho Gaya (2012): In this movie banknotes with Sanjay's portrait are shown.
Gangs Of Wasseypur Part II (2012): The character Perpendicular is a big Sanjay Dutt fan, having posters of Sanjay (Daag - The Fire) in his room. After watching Munnabhai MBBS in the cinema (you see a part of the title song, and outside there are many posters of that movie on the walls) he practises a Jadoo Ki Jhappi, calls himself "Munnabhai" and his best friend Tangent "Circuit", and both friends imagine going to Bombay to meet Sanjay Dutt and how this meeting would be. Apart from that, the character Ramadhir Singh reflects about star actors in India, mentioning that once all guys wanted to be like Dilip Kumar, then like Amitabh Bachchan, and nowadays (= 2003/04) they'd all love Salman Khan ("the guy with the very nice name") and "Sunil Dutt's and Nargis's son" Sanjay Dutt. Finally, the ring tone of Faizal Khan's cellphone is Sanjay's "Jihaan - Main Hoon Khalnayak" which is also heard once in Part I of GOW.
Bombay Talkies (2013): In the collection of classical film scenes (before the final song) there's also a short sequence from Rocky.
Raanjhanaa (2013): Two friends who obviously love Sanjay Dutt watch a cinema performance of Saajan.

I remember that when I first watched Rang De Basanti I wasn't a Sanju fan yet, so I missed the reference. When I rewatched it recently it really made me smile :)
I also noticed that probably the RDB gang went to see the movie itself as they seemed to be leaving a theatre and they were humming Dekh Le :)
